Lots of people enter Ph.D. programs and discover they aren't for them. As long as you are leaving voluntarily (and most likely with a masters), it shouldn't hurt.
Also you should know that grade assignment in graduate school is quite different from undergrad and varies from school to school.
For example since my school required the students to have a 3.0 in order to qualify for a TA, it was rare that a grade lower than B was awarded. In fact it was more A is for attendence. Students were eliminated from the program by the Ph.D. qualifying exams instead. While this system was quite painful to watch other go through, if you are worried about what a future employer will think of your transciprt you probably don't need to worry.
